For a split second after turnin on my A/C, I get a bad smell from the heater ducts. The truck previously had a water leak, but it has been fixed for over a year.

Can anything be done about this besides a new evaporator?

Oh it seems like the molds start doing their bad jobs on your AC System. don't worry there are many mold killer products from A/C Shops

As for my opinion nothing splits the two air-conditioning systems. You merely have one AC System... just dual zones. I would set good money either a blend door control matter or a defective heater control valve. next to the passenger side valve cover about half way back you should see a black colored valve with four heater hoses attached to it and on small vacuum line. When the AC is turned on... vacuum is pertained to the valve and it is supposed to end the heated water from reaching the heater core. Examine that valve.
And what does that have to do with the OP's issue?
