I have just read this whole thread looking for a cause of leak on a customers vehicle.

Water was running out the blower motor box as most are experiencing. I pull the cowl panels and looked around. I sealed the 2 right holes above the blocked off area of the cowl. The back screw hole is above the fresh air vent and water was just running into the fresh air vent from this hole. Sealed it with silicone and all is well!!

None of the screws enter the passenger compartment but those 1 hole DOES go through the cowl directly above the fresh air vent! This was verified with a borescope.
